Definitely the Geth, I miss all the talk about this subject. The game files suggest otherwise: bsn.boards.net/post/864634/threadCharacterName: Mysterious Benefactor Gender: Female Character description: A character in the Alec Ryder memory flashbacks. This is the Mysterious Benefactor -- the secret backer of the entire Andromeda Initiative who original hired Alec. She's a woman, though her face will remain hidden in this game and we'll only hear her voice. Race: Human Character Type: Major AgeRange: 45 My personal opinion is they have and had no idea who the benefactor was yet.
I would be shocked if it is a gendered being if it were male though. If Garson had been male it could be either, but with Garosn being female they can't have a male being the person behind the scenes that completed the initiative.

A clone of the Illusive Man - we know Cerberus has the technology. He could have had his memories implanted into the clone too. I suppose, if we want to throw a curveball in, he could with a bit of genetic manipulation make himself a female clone - more like a twin sister, perhaps, but good enough to keep his genes passing through history. I really hope they don't do anything with clones again. The Shepard clone was enough for me.

Only One that ever truly advocated(while not indoctrinated) mind control is Miranda yet T.I.M shot that down and booted those wanted to do a hivemind with Computer Research out. Also having a Clone of T.I.M. with Memories while being free of Indoctrination might be an interesting plot thread. In order to Rebuild Cerberus in Andromeda in full without Reapers influence. We all know that Reaper Indoctrination does mess with Free Will, So Cerberus were in fully compromised within ME3 despite their actions in previous games. Personally I rather have a new several New Factions that replaced Cerberus within ME3 due to events within ME:Retribution. Also I rather have The Benefactor not be Cerberus and I would love a proper ME:A prequel that basicly states Cerberus is not the Benefactor. If There was a Cerberus Player Character that is within the said ME:A prequel that shows how Cerberus was indirectly helping Alec Ryder and the others without their knowledge.

Also For pure lolzy, it is a Vorcha as The Benefactor. I do think that ME:A prequel and ME:A sequel should be tied by Mama Ryder. I have a rough idea that a Cerberus Phantom meets Mama Ryder and gives her a biotic amp implant that helps her out in a ME:A prequel and sets her up as a ME:A sequel Player Character. My ME:A prequel will be fairly large and told from the Cerberus Phantom's Point of View and heavily deals with a New Reaper Faction that are helping the Collectors and striving to destroy the Andromeda Project. The first half is all about saving the Andromeda Project from the New Reaper Faction and encounters with Notable ME:A NPCs and doing sidequest related to them. Second half is about running interfere for Cerberus in order for Shepard and His crew to successfully do the Suicide mission against the Collectors and the New Reaper Faction.

I have a rough idea that a Cerberus Phantom meets Mama Ryder and gives her a biotic amp implant that helps her out in a ME:A prequel and sets her up as a ME:A sequel Player Character. What if your Cerberus Phantom and Mama Ryder had an affair? What if Father Ryder found out and decided to kill his wife? At the last minute his conscious gets the best of him, so he decides to put her on ice for the journey to Andromeda? He uses that time to figure a way to approach his wife about her cheating on him. Unfortunately for him, he dies.

Unfortunately for him, he dies. Well Cerberus Phantom is an lonely older man still mourning the loss of his entire family and he would see that as an option for Renegade players. You might like this option due to Peebee's behavior, you can call her out on her bullshit either peacefully or violently(think broken jaw) after you saved her life.

MEA2: Ryder "dies" and revives via "impossible means", meets the Benefactor, a woman with mysterious motivations. Ryder yells at her "You ruined everything. Jien Garson is dead because of you!" She makes a proposition: "Colonists are getting ill. I think I know how to stop this. I know you don't like me but you need my help, and I need yours."
And then MEA Trilogy is table-scraps of the Trilogy and the unnused Dark Energy subplot that is now about the Scourge, and BioWare shamelessly pretends this is their own original concept and never admits Drew Karpyshyn meant it for the Trilogy in interviews etc.
You wanna know why I don't want MEA2? I know BioWare will do this, or something similar to it. It was all primed and ready to go in MEA.

The Benefactor is...a cabal of the Citadel Council, Cerberus, the geth, the quarians, and the Shadow Broker (probably more the yarhg than Liara but she helped where she could) each adding something different. The Council had the people and the money. Cerberus had the tech, the geth had the scans, the quarians had the experience with long space trips, and the Shadow Broker had the organizational set up.
Because of the Council stating that Cerberus was a terrorist group and the geth were a hostile race and the quarians were vagabonds and the Shadow Broker was a secret only known to the Milky Way Galaxy's most powerful people, it was kept a secret probably from each other, because if the people of the MWG found out that the Council was dealing with a terrorist group and a hostile race for a plan to colonize another galaxy in the event of a galaxy wide apocalypse by a threat the Council has dismissed as the human ambassador said: "Does the words political shitstorm mean anything to you?" Yeah that would be a political shitstorm and a half!
