Short answer: depends
Long answer:
You have several variables: 1) How many MF you gain per day (I think cap is 135 per day with platinum APEX, 2 challenges and all other strike missions including APEX ones) 2) How many credits you earn per day 3) What state your manifest is in
Having done the math for my personal case (~120MF, 100k+ credits, common and uncommon pre-1.09 manifests maxed), I found that spending the MF on common weapon mods is currently the best choice as the scopeless mods are actually useful.
Uncommon characters are easy to max out with advanced packs as they are first in queue (you get them as priority over variants) Rare weapons are faster to pick up from arsenal packs (at 100k income you get 2 weapons per day vs 1 for spending all your MF) UR characters are tempting but for 1 mil credits you get 11 rares + guaranteed UR. In reserve packs its fairly high chance of being a character. Now if your rare manifest is maxed as well, then UR cards become much more appealing. However they still can be obtained through the credits (Which are only capped by the amount of time you have to play and not MF which have hard daily cap).
Once again YMMV based on the state of the manifest and income.
EDIT: Forgot about equipment. That is always a priority, so keep some MF on hand for Thursdays.

I'm going to spend mine on rare weapons, I'm using Advanced packs to try and fill up my uncommon variants at the mo (with the occasional rares popping up). I'll pick up the mods as and when I complete my weapons/kits. Once I've got my rare weapons maxxed, I'll move to UR kits. That's my plan as well, but darn, the thoughts on common mods in this thread make me hesitate, and at 35 MF they are not that bad....
So, decisions, decisions...

My view on using Mission Funds is: 1. Equipment. Keep replacing with better ones (if starting new) or until you get the right one for your primary character that you can farm Gold with, then go with... 2. UR Character. As most UR characters can function on rank I. or until I hit XX with my primary character. Then I go with... 3. UR Weapon. Until maxed. Then finally... 4. Weapon Mods.
The other items can be obtained via opening boxes, so I feel that I'm wasting MF for something I can obtain easily already. As for the rare mods that do not drop from boxes, I do not feel this is an issue, as if you are that new to the game, you'll benefit more from opening boxes for the standard mods that can work just as well. And if you are late into your manifest, then you've still got UR's to complete. If the UR's are no longer a factor for you as your manifest is pretty much complete, then by all means the Weapon Mods. But until then, normal Weapon Mods should be more than suitable for farming runs.

After looking at it for about 30 seconds, I decided that the only good use of MFs is to buy the UR char cards to lighten the pool of URs. Everything else easily attainable from playing(except those MF only mods but who really needs those). It takes two days to get 120 MFs. In that same time you could play a bunch of games. If you play platinum, 1 game buys you a pack with two golds or better. I prefer to speed through gold because the lobby ready up is quicker and I don't have to worry about losing ever. And, 1 gold match gets you an expert pack with a gold in it. It's only 15 minutes. So, yeah, 120 MF is too much for a rare weapon. ↑↑↑ This, there is no reason for the MF grind, I don't spend mine on anything except for Equipment items. I use to spend them on the occasional Uncommon/Rare mods because there f***ing more rare than UR's apparently but I stopped the second they diluted the Mod pool with all those sh** ones that are barely better than the defaults but have very high negative effects. If we did things comparatively the current MF packs should yield 4 or 5 in the 120MF packs and 8 to 10 in the 70 packs considering it takes well over an hour for a Strike Team to complete the APEX missions. (Assuming the player is at least doing Golds) Grind wouldn't seem so bad if we could spend 120MF on a random Weapon or Mod pack and get 5 rare weapons/mods out of it. Sadly this will never happen and they'd rather be money hungry, despite me highly doubting many people are spending money on Andromeda Points.

I logged on to buy 3 UR characters and then logged off. I thought it strange that the option to buy UR characters is limited time only. It takes a really long time to get 960 MF, and I'm on the app every day. Just make it a permanent option.

Ultra rare characters if you're still missing any. I *STILL* don't have either the Krogan Gladiator or the Angara Avenger(couldn't care less about any other UR kit except maybe Salarian Operative).
Other than that, non-rare weapon mods or any gear that pops up if you still need it.

I might buy the odd common mod here or there, but I won't touch uncommon mods for a while. After maxing out my uncommon characters and weapons, I went straight to 100k packs, so I still haven't unlocked all my rank X uncommon mods yet. They do pop in 100k packs once in a while though, so I'll get there eventually...
