I would split it into two subfranchises one for Andromeda one for a post ME 3 Milky Way and hire developers to work on both. Even though I am not a huge fan of MP in general I would let them keep it in but I would make sure the dev teams know that by no means is it even an equal to the singleplayer and the singleplayer is the priority. I'd also make sure to bring in top of the line QA people to make sure there are no major technical hiccups. I'd also bring in other dev teams to work on spinoff games in other genres. The RPGs will always be the priority of course but there is too much potential with this brand not to explore the different possibilities.

Two things.
1) I'd probably let Shepard's story stay finished and stay in Andromeda. But I would move the game hundreds of years into the future to where the galaxy is well established. Then the galaxy could have themes like the morality of genophage, developing AI, or some of the other over arching themes of the OT. Not the same themes obviously, but something too give the galaxy some depth. Bring back that sense of discovery of learning the lore through the characters, having the fall on different sides of these issues.
2) I would do something like Disney is doing with Star Wars. Main games every so many years, and in-between games have some smaller content to allow players to play Anderson in the Contact War, or a geth or Quarian pre Morning War to the actual start of the war.

Money not an issue?
Hard reboot of the franchise.
ME trilogy with more modern effects and an actual outline (needless to say, this would likely create very different ME2 and ME3 games, and probably significant changes to ME1 as well.). Endings to ME3 would be completely redone so that they don't rewrite the entire galaxy (and thus keep the Milky Way as a viable setting) and actually reflects player choice through the trilogy. Less emphasis on big sweeping changes and more on personal destiny.
MEA would be rewritten to be set in the Milky Way, beyond explored space and with a reason created to explain why they are cut off from the relay network (relay damaged/destroyed by the Scourge?)
Chris L'Etoile would be paid an obscene amount of money to return.

rewrite the trilogy sequel to ME3 with Shepard returning sequel to MEA with Cerberus having a role. They're building a relay that will link back to the Milky Way. Cora will become TID.

In that case I'll back kotoreffect3's idea of separate subfranchises. I haven't done any of the theoretical work on the Andromeda subfranchise. I can see the arguments for either jumping ahead a couple of hundred years, or for coming back in a few years with Ryder & Co. As for the MW subfranchise, we jump forward, say, 600 years, in a post-Destroy continuity. (The geth were destroyed at Rannoch, so CanonShep isn't responsible.) The relays are still nonfunctional, although scientists have finally figured out how to repair them. Some worlds have reverted to outright barbarism in the interim. Others have retained starflight and are expanding on their own. Gameplay begins in Sol system, since the local group has viable breeding populations of all established OT races thanks to the fleets . We can invent nearby worlds that proved suitable for races which couldn't live on Earth, Benning, Demeter, et al.; since non-Earthlike worlds wouldn't have been colonized by the Alliance we naturally wouldn't have heard of them in the OT. Liara's still around; she can be a sort of Kreia for this new team.

A somewhat different tale from a tale we already got? For all I care they could have pulled an Invisible War and made an indirect sequel to ME3 with a totally different storyline maybe in some other uncharted area of the MW, something along those lines, you know - go foward. Let Shepard have his/her peace, there's so much more to the universe than this character.

I just thought about Half-Life's the two expansions, Opposing Force and Blue Shift, where you start the same scenario as different characters. Start somewhere before ME1 and play out the story as a victorious Saren, as he teams up with Harbinger and the Reapers.

I would just buy BioWare and their IPs from EA (but not Anthem, fuck that shit. They can keep it.) and act as BW's new publisher. I would then treat them like CDProjekt is treated and give them the necessary time and resources needed to make amazing games without expecting gangbusters in return.

I would: - restructure the QA/QC department -enshrine the rule that Perfection Respects Deadlines - set a goal to produce a stand-alone 30 to 40 hours linear with hubs story in the verse every two years each with a new and small companion set based off the Andromeda engine build. - severely curtail the romance creep. If it does not change the story, it should not be there. If it is there, everyone can romance it. - the setting will be from any time period and ME-MW games can use any ending as its premise if needed using the parallel universe principle, as long as the story is good. - each game would not feature the entire baggage of the series and will be structured to play either a Human or one other species on two different path - build an MP game that integrates and updates the entire body of maps and species into a separate ME-HQ - if there is no profit margin, I'd shut the franchise down & tell them to do a Jade Empire game instead

Who is behind the spate of mysterious fires? Why did the defence grid go offline? Who is Banes? Will you make the dinner date with the cute Asari you met suspiciously close to the latest crime scene?
It would be bloody awesome.

Maybe the five people or so who would even buy a game hyped up as oldschool cool would be happy. Maybe make it playable on on DOSBox while you're at it for that true dark-age-of-gaming vibe!
