Well in ME2 it definetly makes sense. I mean you spend two years thinking your friend or lover is dead and he shows up out of nowhere working with a terrorist organization. It would freak anyone out. In fact it is more weird that everyone else is so okay with it. That said in ME3 it was taken a bit far and shepard had proven he is not a cerberus stooge. So ME2 they made sense and in ME3 they got annoying with it.

Well, the VS is loyal to a group of traitors who had sold out humanity to a bunch of Xenos. So it's no surprise that they'd feel betrayed if you're working for a group who's main interest is safeguarding the human race. Safeguarding it by killing human colonies themselves for experiments? Compare that to the Inquisition in W40k who blow up planets still full on it's human population on a mere hint of Chaos taint? A small colony does not compare. Edit: I almost forgot... Where as the Alliance: Sold out humanity to a Xenos group which 1 would hide behind when the bullets start flying, using the human race as a meat shield (the salarians), the second uses the human race as breeding stock in order to rid themselves of a defective gene and would use the human race as a meat shield, same as the first race (the asari), the third wants humanity as a slave race - sorry as a "client" race (the turians).

People are angry about no-reaction about soldier-duties of VS, about rather brainless behavior of VS. Let's yell at Shepard w/o listening at all, even ignore angry Garrus who does not yell at all. Let's not ask questions because the whole situation is just strange to put it mildly. Poorly made scene. "WTH?! Shepard is alive and working with terrorists! Shepard, how could you do this to me...." "I was.....the people are collected....." "We had something!" "You know me..." "Whatever about that weird shit. I am an Alliance soldier. Will write report (after not listening at all/not asking questions/ignoring the whole situation is general - can imagine what that report looked liked). Be safe. Bye" Devs decided to make that ME2 like that. WHY?! As it shows another side of the VS - they both ignore their soldier duties though were sent to that colony to act like soldiers.

Not just a single squad (seriously, what's a freaking squad going to do against a ship and the army of Collectors? Not to mention their Seeker swarms). In the middle of those Alliance soldier "duties" (false or no, even that woman looked tired of getting "no results") the collectors attacked, VS is frozen, managed to survive, after we see that emotional poorly made scene without getting more info about anything at all (collectors, Shepard), but hear only "I am going back with my report". VS did nothing at all as "Alliance soldier" but yelling and ignoring missing people, "the real threat" @ Garrus. Could have asked, looked, anything - we, as players, do not see anything but emotional VS outburst + some cutscene in the beginning where VS was actually at least doing something (or pretending, do not know). How that report looked like after that if it did not convince the rest (backed up Shepard? For whom?) The report was not convincing (Anderson and Hackett always trust Shepard anyway).
One of bad things here - lack of information as it is.

The encounter on Horizon was crap. Here's what my Shepard would have said when A/K implied Shepard is a traitor

LISTEN UP ****FACE. Implying I'm a traitor is not going to cut it. Lets take a look at your precious Alliance. Why didn't your Alliance make any attempt to look for my body? How about the remains of the SR1 and the one's who died? Oh yeah, I was on the planet where the ship is resting in pieces. I found my helmet. I found the dogtags to the ones who died. Why couldn't your precious Alliance find those? It's pathetic making those families wait two years to know about their loved ones. You and your Alliance never cared. Then what did YOU and your Alliance do for the last two years to find a way to stop the reapers? That's right. NOTHING. Even the clown calling himself Anderson told me it's up to me to find a way to stop the reapers. So don't give me that traitor crap. As far as me not getting in contact with you. When I talked with clown Anderson, I asked about you. He wouldn't tell me. So you can take that up with him. Now go back to your lord and master, the clown Anderson, to give your report of what happened here. Once you pull your head out of your fifth-point-of-contact, and drank yourself silly, and then want to talk, let me know. I'm outta here. I'm going to deal with the real problem, that being the collectors.

I always wanted to be able to choose between working for the Alliance or for Cerberus. It was silly to force us to work for Cerberus only to made them the second main villain of the 3rd game. The only thing I don't want to change is the suicide mission.
