In Andromeda supplementary material it shows how the Council and the Turian Hierarchy suspected of the Andromeda Initiative but decided to let it run its course, in ME3 Citadel DLC we are shown how they hid the truth about Sovering even on a high security vault. The MF changed Sovering screen to that of a Geth Dreadnought which only changes thanks to Shepard, and if A/K are there, Spectre status. The Asari and Salarians were trying to leave the MW already but their initiatives failed until humanity came with new tech and theories (something really motivated them to just pack up and leave). The blue girls also had the Prothean Beacon so I doubt they couldn't make a lot of connections also, a character father contacts Ryder by what I can suspect is ME1 mid point that there is something called Reapers and they need to move forward the time tables as even the Council suspects of them privately, even though they are very dismissed of Shepard. I don't see how the first thing makes them villainous. Covering up the truth about the Reapers made perfect sense to me. You don't want to incite a panic that causes your civilization to tear itself apart even before they get here. Again, the third thing has nothing villainous. As for the Thessia Beacon, most Asari didn't even know about it. Only the leading Matriarchs did. For example, with how she speaks you can tell Tevos, the Asari Councilor, didn't even know until told to tell Shepard. And even then she didn't know fully what it was. I'm guessing you mean Garrus's dad? If so, that was early ME1 so before more concrete proof.

It is one thing to cover up the truth, and while they aren't villians they sure could have done more to prepare for the Harvest. By ME2 at least the Council should have had a Reaper task Force and when Shepard came to explain why he was working for Cerberus that Turian Councilor shouldn't have had the audacity to finger quote Shepard, Anderson sensed we were about to walk out of there and serve fried Turian (Paragon here) Councilor so he stepped in. Edit: This is why I have been saying that an additional meeting with the Council after the Suicide Mission was completed should have taken place, we tend to have Legion so we have a walking camera and if both Samara and Mordin survive they can help give better testimony in favor of Shepard, plus Harbringer datapad should have been presented then and there.
