We don't even get Rachni soldiers and Brood Warriors as war assets in ME3 FFS. Yeah, ME 3 really relegated the Rachni to a narrative footnote. I mean you can't even get an ending slide for them unless you sabotage the cure and Eve dies; which with how much emotional manipulation BioWare put into the Genophage Arc there's not too many people who got to see that outcome. In hindsight they shouldn't have made killing off the Queen in an option in ME1, more like the options should've been keeping her locked up vs letting her go and then maybe in 3 you can kill her off if you want. They're too fascinating of a (legit) alien species to be killed off like that like some rando merc in a renegade interrupt.

If the trilogy were to be remade, I would put the choice to have the council decide what to do with the queen. Or better yet, remove the choice by having the council deal with the queen without Shepard having any say.

Yeah, I don't think they should have let the player decide the fate of entire species like that; even in ME3. Tying massive swathes of the setting's world building to a binary choice and then leaving that choice up to the player was never going to go down well.
BioWare should have just pulled from Dragon Age: Origins when it came to player agency. Sure, a Warden could side with the Werewolves over the Elves, or the Golems over the Dwarfs but picking those options didn't completely remove those to races from the setting entirely. Imagine how sparse the world of Thedas would have been if the player could have made such grand sweeping decisions.
