I'm basing it on what Bioware said. They said that Cerberus was too busy bringing Shepard back. Also take the fact that before ME3 they had finite resources and much was spent on Shephard and Normandy, it make sense that TIM decided to not get involve with AI. There is of course the possibility that one of the companies that he owns is involved in one way or another, but Cerberus as an organization don't have to. For example, if TIM is seeing it as a long term investing, he don't even have a need to send any operatives over. He (or rather, his company) will get the money, resources or whatever they decided they should get in return of backing the AI. As always this is just my opinion, but one that is based by what Bioware have said.

Unlikely Theory #1
Cerberus hearing about the project traveling to Andromeda, decided to build their own ship and get to Andromeda first. They secretly build a ship that leaves before the Nexus and the other ships. By the time the Nexus and others show up, Cerberus has already built a base to use.
Unlikely far-fetched theory #2
While Cerberus was building a ship to go to Andromeda, they were busy building a relay. They thought if the Andromeda Initiative would eventually open a trade route back to the Milky Way, why can't Cerberus do the same. So not only will Cerberus already have a base, they will have begun to build another relay that will connect to the one they built in the Milky Way
Extremely far-fetched theory #3
TIM travels to Andromeda. The one seen in ME3 is a clone. TIM will get Cerberus up and running in Andromeda. Once the relay is built and tested, he will head back to the Milky Way. His daughter, Cora Harper, will eventually take over all Cerberus operations in Andromeda. She will become TID, the Illusive Daughter.

One thing about the argument that the milkyway isn't explored already so why should they go somewhere else? It is illegal to open dormant mass relays. It is what caused the first contact war if you remember. Humans were trying to open it and the turians attacked. So going somewhere else kinda makes sense.
