Pretty obvs, but there's a "Plants vs Zombies" reference (I think, never played) in the crew quarters on the tempest.

I found this video and while funny, I did notice some things I've never heard or saw, like that Krogan botanic wanting to give Kesh a flower, SAM's jokes and Jaal saying "Fuck over"

If Ryder helps Alain and prevents his mother from being shot, he is seen in the scientist's room in the upper deck of the common area. Ryder is able to talk with him and ask about his mother. Don't know if he shows up in the room if his mother has been killed. Yeah I discovered this on my 2nd time through purely by accident as I hadn't checked a quest in with one of the scientists.

I had Vetra with me and she just yelled shit or something really loudly unexpectedly. I actually let go of the mouse and jumped in my chair.

I found this video and while funny, I did notice some things I've never heard or saw, like that Krogan botanic wanting to give Kesh a flower, SAM's jokes and Jaal saying "Fuck over" I just watched this entire video. It's great! It makes me appreciate the game even more now. A lot of Ryder's auto-dialogue in that video seemed to be based off the personality type you choose - in this case casual/sarcastic. So many of those lines I never heard in game because I primarily used Emotional so the auto-dialogue I heard was much different. That's amazing.

I enjoy how Cora calls my Ryder "sweetheart" post-game. Hearing "Scott" from her during certain intimate moments is a nice touch too.
These are the sort of small details that I love.

If you go against the instructions during your first visit to Aya (pulling your scanner out, running past the governor, approaching the crowds, etc.), apparently you will get shot. I might have to go back a few saves just to record it.

Didn't know it could go this far.

Not an easter egg per se, but I played the OT again and was amused by how some of the clan and family names belong to characters in MEA.
So in the Omega DLC/ME3, Aria's Turian friend is Nyreen Kandros.
In ME2, if you finished Grunt's rite and he is in your party you can have a conversation with the ambassador for clan Nakmor.
A bit of a tangent, but the more I play the OT the more I am convinced the mysterious backer is not TIM. And I worry its a popular enough theory that Bioware might just go with it.

Kandros will tell you that Nyreen is his cousin if you ask him why he came to Andromeda.

Not in the game and not really an easter egg, but it made me smile nonetheless: Windows has its own little SAM, he is hinding in the registry under HKEY_LOCAL_MACHINE.
Okay, Security Account Manager is way less funny than Simulated Adaptive Matrix, but who cares?

Sloane Kelly giving my Ryder a "what are you doing" shrug as he kissed Cora was too damn funny.
Almost wish I knew what all of Ryder's allies were thinking as the victory kiss happened.

I discovered a 2nd Vault-like area on Elaaden, accessed by Scavengers.
Looks like the Pathfinder isn't the only human that can use the Remnant tech.

I just caught another little reference. I had Drack mention the time a crazy one-eyed merc tried to pry his headplate off. Remind you of anything?

I discovered a 2nd Vault-like area on Elaaden, accessed by Scavengers. Looks like the Pathfinder isn't the only human that can use the Remnant tech. I just assume this structure wasn't locked down or inert, like most of the vaults that Ryder enters. They are working for Kalinda, though, so maybe she figured out a way to get them in? I doubt it, but it's a possibility. This is nowhere near as interesting as a story discovery, but I "discovered" the Assault Turret, today. I decided to play a tech-build right from the start. (I nearly always fall for biotics in the early levels, since they're effective and I love them.) Since Remnant VI wasn't yet available, I decided to give the turret a try. I love Zap, but these turrets are also great. Continuously freezing enemies is no small thing. I can chuck it into a crowd and watch them all get distracted, just before I drop a tech explosion on them. Very nice skill.

On Elaaden the salarian in charge of water distribution tells how Annea controls the water and how she's dumped the tanks off the cliff as a warning before; the entire situation is reminiscent of Mad Max: Fury Road (in addition to the planet's color scheme), and when you end the discussion it tops off with the salarian telling you to "Have a lovely day".
Prodromos is the name of a village in Cyprus.

I started a second playthrough playing as Sara Ryder.. My first "canon" play was as Scott. I'm noticing quite a few differences in some dialogue of the two that make it fun. One instance I thought was cool:
When Jaal first comes aboard the ship and you can ask him some questions, one of the questions you ask him is about Angaran biology. When you ask him why he doesn't know how Angaran biology works, he asks if human's know how their eyes work. Playing as Scott, he gets slightly confused and says something like "Good point." Playing as Sara, she explains exactly how human eyes work and Jaal retorts saying she's mistaken his sarcasm and instead decided to show off. I thought it was amusing.

Here's one: Normally, after finishing Ark Paarchero, you see a bunch of salarians walking onto the Nexus to Tann's speech. However, I did the Leusinia just before Paarchero, and instead, there were both asari and salarians walking. Tann modifies his speech to include the asari as well.
Later on, the other Pathfinders will support Ryder over Tann. Normally, it was just Raeka/Hayjer. But Serissa/Vederia and Rix will chime in after if you've helped them.

The reception you get from the Resistance on Voeld if you go there before going to Havarl is quite different than if you've already shown yourself to be a helpful alien. One example: the lookout at the first base. If you've done stuff on Havarl first, she basically fawns all over you and thinks you're great. By going to Voeld first, she didn't even want to talk to me.

There's some ambient dialogue in Cryo Bay that I hadn't heard before and made me laugh a little. This guy, after he wakes up, tells the technician he went to Andromeda because none of the women in the Milky Way appreciated him. He then hits on the technician, and she tells him, "Uh, sorry, it looks like we need to put you in quarantine for a few months."

An interesting letter found in a terminal inside the final room of the Kett Base on the Eos. Possible foreshadowing of exhaltation being reversible? I doubt that it can be reversed. The changes are too vast, physically. It would be like returning a reaper Adjutant to its original form. The DNA rewrite is nearly complete. Still, it's potentially important that some memories of pre-Kett life remain. If the conditioning and brain-washing could be overcome, the kett might disintegrate as an empire. Imagine countless "species" of kett recalling their former existences. Their entire belief system could crumble. That might be the way to defeat them without committing genocide.
