The elephant in the room

Yes that is were EDI's statement about the lines blurring between organic and synthetic comes into play. That is the point of synthesis to advance organic life beyond it's limitations threw the integration of synthetic technology. This is an age old concept that has been explored threw multiple movies. Including an anime I am really a fan of that was turned into a sub par movie Ghost in the Shell. But that doesn't mean EDI suddenly grows a liver and gallbladder.

Certain Reaper tech emits indoctrination signal and that is a combination according to codex of electromagnetic fields, infrasonic and ultrasonic noise, and other subliminal methods. Across space only electromagnetic fields would be traceable. But even then it doesn't mean every ounce of a Reaper is the cause of indoctrination. And there is certainly no reason for those field emitters to be linked to any critical systems in the Reapers.  You could damage them and short them out but full system failure that would prevent their self repair systems from kicking in and allowing them to recover would take much more.
