Why do you side with one side or the other? Are there aspects to the plotlines you felt needed work in DA:I?

Sided with the mages. Because Dorian is really hot when he says "Don't worry I'll protect you". And played a Dalish who 1 didn't care about the circle mages plight and templars. 2 cared about elves. Fiona was an elf who didn't push grandmas in the face, so there's that. It went downhill with the whole selling her own people to slavery thingie.
Roleplay aside , I thought the mage/templar war was quickly brushed under the carpet . And it was really hard to believe it was a war happening all over Thedas when what happens in Ferelden ( a backwater country no much people care about )seal the deal for everyone .

I usually side with the mages. To me the Templars represent hard line oppression. I know that isn't the case with all Templars, but it just seems t be the way they com across. Mage simply want their freedom. I know that there is a great risk here, but I think it would be easier to create a balance by siding with the mages than by siding with the Templars.

So far in DAI I've allied with the mages, allied with the Templars and conscripted the Templars.
In my canon, I allied with the mages because it is what my Inquisitor would have done. She is a Dalish mage who thought strengthening the mark was the right call, and believed treating mages like criminals was a self-fulfilling prophecy. She believes Andrastians are all wrong about magic.
I also love In Hushed Whispers.
Edit: Also, just a heads up, the subject line says "Tenplar".

My 'canon' play through I sided with the Templars, as my Human Mage agreed that mages can be dangerous and that the circles (and the templars that come with them) are still needed, with some tweaking.
My Elf Rouge sided with Mages, because Mages can make things go big bada boom and what does she care about politics.... She's not very bright really.

I sided with the mages in DAO and DA2. Then I replayed DA2 and sided with the Templars, and realized that I actually agree more with the Templars.

I usually side with the allied mages, mostly because of Dorian...after meeting Felix and Dorian, it was hard to turn my back on them. In other playthroughs where I did side with Templars, I never visit Redcliffe beforehand. I also love playing a Dalish elf who is an advocate for mage freedom . Hawke approves .

Most of my characters side with the Mages because the Templars I don't think are all that great at arguing their point.
In reality both sides have good points. Oppressing people isn't the answer, but it's also pretty stupid to just let people with the power of mages running around unchecked.

I've done both multiple times. Prefer siding with mages for gameplay and music reasons (don't like the timed aspect for Templars). Story-wise I think both have strengths and weaknesses so usually it's a matter of RP which one I pick. I've played mages who side with Templars and a [future] Templar who went for the mages (ok, he romanced Dorian, but still].
I know it comes across like it in the game, but for me picking one side or the other doesn't mean I (or my character) approves of the one they choose and disapproves of the one they don't. It's unfortunate the pc isn't really allowed to articulate the why at all. It's like when Vivienne asks why you were at the Conclave, and all you can reply is: "mages need to be free" or "mages need to be controlled." Say what?

I like to play as a Rogue so I do not pick one particular side over the other. I choose between mages and templars as I see fit.
I chose to save the mages in Origins because strategically, the Rogue Warden has access to Dalish archers, Legion of the Dead warriors and Redcliffe Knights. Having mages rounds out the army and makes it flexible.
I chose to save the mages in II because from the perspective of Hawke, the destruction of the Chantry was conducted by a Grey Warden mage. Since the said Grey Warden mage left the Wardens, he is now an apostate. Logically, there should have been a trial but since there wasn't one, Hawke killed Anders and hoped Meredith would stand down since the perpetrator had been caught and dealt with. Meredith didn't stand down and so Hawke chose to side with mages, especially since Bethany is amongst them.
I chose to conscript the Templars in Inquisition because the Rebel Mages are up to strange and crazy shit. Time magic, inhumane treatment of the Tranquil and the treatment of Arl Teagan are some of the reasons. There is also the fact the Inquisition's primary concern at that time was to close the Breach. Closing the large rift nearly killed the Herald the first time so pouring more magic into the Mark did not seem like a good idea. There is also the fact that the Templars offered noble support which gives the fledgling Inquisition much needed legitimacy and support. Lastly, the Templars are conscripted because they screwed up. Moreover, the Inquisition needed well trained soldiers and the Herald did not think that it is a good idea to rebuild an organization that is fundamentally based on blind obedience and lyrium addiction in the name of superstitious nonsense that is faith. Templar should be nothing more than a fighting style just like a Reaver.

In DAO I saved the mages. It seemed like a complete no- brainer.
In DA2 I sided with the templars. The decision was based on pure mathematics. Templars were a danger to mages, but mages were a danger to everyone, and I considered it my first duty to keep the people of Kirkwall safe.
In DAI I played a templar and sided with the templars as allies. And romanced Cassandra. What can I say, I liked the idea of a templar couple bringing justice to Thedas. Then Cassandra became Divine. Only in death does duty end. *sigh*

My canon Dalish Inquisitor chose to seek Templar's help and at the end of CoJ he conscripted them. He didn't really care about mage-templar conflict, he just needed a help to seal the Breach and Templars seemed to be a better idea than Circle mages who had choosen to work with Tevinter magister.

In Inquisition, I found myself siding with the mages in my first run, but it honestly wasn't so much about siding with one over the other. It just seemed the story was leading there. Though I had agreed with Cullen's initial assessment about the magic dampening of templars being the best idea for the breach closure, when I hit Val Royeaux things started to change. Fiona approached me whereas it was clear I was not welcome by Lucius. And when I went to Redcliffe to at least hear her out, it was quickly made clear that my help was needed there. And once I had the conversation with Dorian, I didn't see any way to get out of following through on the Alexius plotline.
It probably helped that I was playing a Lavellan. While she wasn't a mage, she came from a culture led by them, so she didn't have a negative bias towards them.
In DA2, I had a moment of choice and I chose mages cus Meredith was gonna kill people who had nothing to do with Anders' plot and I felt I just couldn't side with her on that.

I almost exclusively play mages, so yes, I side with the mages always. Beyond that though, I think the way they're treated in Thedas at the moment is unfair. Prisons masquerading as circles, no. If they are to be overseen, I don't think it should be done by an organisation that mistrusts magic.

DAO: It seems like there's really no reason to side with the templars. Cullen's POV would be reasonable if the Warden hadn't already established that all the non-abomination/maleficarum are huddled together apart from the rest of the tower.
DA2: The Kirkwall Circle was a dead limb that I thought needed to be amputated.
DAI: I conscripted the mages. I think IHW is poorly written with its time travel nonsense but I'm told there are mage children among them and those who don't actually want to rebel so I was more inclined for this. I'm pro-Circle, but I believe that maybe templars do have a little too much power in the system and siding with the templars seems counterproductive to that end.

On my first run I conscripted the mages, because I consider myself loosely pro-mage (with... caveats, bc phenomenal cosmic powah!!1) but I couldn't bring myself to ally with people I had no reason to trust.
Plus, it's a PR thing. I didn't want Joe Farmer to think I was bringing a mage army up his barn door. Especially a mage army that sold itself to Tevinter.
Sided with the mages in DAO and DA2, also. Except on my very first run of Origins, where I meant to side with the mages but accidentally sided with the Templars. Oops.
