Or maybe come up with a more logical reason for Shepard and Cerberus to team up than Simple. Have Shepard survive instead of dying after the SR1 is destroyed. For the next two years, he/she uses a shuttle to get around to try and find a way to stop the reapers. Eventually Shepard meets Miranda, who represents Cerberus, who tells Shepard that there have been reports of human colonists that are being kidnapped and the Alliance refuses to do anything. Miranda mentions that Shepard would be provided with a new ship and all the resources needed to find out what has happened to the colonists. Shepard confronts the Alliance. They give some pathetic excuse, or more like deflect the question. Realizing the Alliance doesn't want to help their own, or rather not make any effort to find out what's going on, Shepard flips them the bird and takes Miranda's offer to find out what's going on. The Alliance will make a fuss, but Shepard will tell them that at least Cerberus is willing to do something about the abductions. My Shepard wouldn't have a problem with dumping the Alliance to work with Cerberus. Workable, but this would make for a very long prologue, wouldn't it?

Not a prologue, then. The stuff he's got there could work as, say, a Trespasser-sized DLC for ME1.

DAO's prologue is like an hour or so of origin-based content. I'd take that over running around a space station blasting robots and commenting on a gun not having a thermal clip when I shouldn't even know what a thermal clip was.

My Shepard wouldn't have a problem with dumping the Alliance to work with Cerberus. Why bother? We would join Cerberus the same way and it would make the Prologue a bit long, IMO. Later in game we end up knowing that the Alliance wouldn't do shit for the missing colonists. Plus, Shepard being dead was a big factor in ME2. I mean, the Alliance and the Council quickly dismissed the Reaper threat because Shepard died. If he/she was around, he/she would definetly have something to say about that, along with his other squadmates as testimonies. It would be interesting, though, if we had an option to never join Cerberus, but that would be a totally different game. To be honest, I really don't get all the fuss about Shepard joining Cerberus. It's not like he trusted them or anything. But Cerberus did spent two years bringing him/her back to fight the fight the Alliance didn't want to. They had resources, a ship, a way to defeat the Collectors and so forth. Having Shepard decline, THAT would contradict the whole "Hero" thing and be a bigger issue than him joining Cerberus right at the begginning of the game.

Except it was just a cover to spy on Shepard. The guns were useless until EDI fixed them anyway. Not much help - 1 guy and 2 nonfunctional guns on 1 planet, when several had already been targeted (allegedly).

Honestly in the 'total freedom' camp I think a lot of Shepards, perhaps my own if presented with the option, would have just taken the SR-2 and set up an entirely independent operation...which kind of happened in the game now that I think about it.

The player's character should NEVER surprise the player. In my example, Shep joining with Cerberus was a surprise to me as my Shep spent her time hunting down Cerberus - then suddenly she is working for them for 'reasons'. It was out of character railroading, pure and simple. Not only does Shepard have to work with Cerberus, but she has to do it reluctantly. He can't even pretend to agree with TIM. ME2 was terrible. I hated that game.
