In ME1, if you have Garrus and Wrex together on your squad and you ask them to comment on the Krogan Memorial (by clicking on them while standing close to it), they will get into quite a little argument with each other over the whole genophage issue. Their individual comments about the statue are somewhat different if you don't have both of them together on the squad. Yeah, it's kind of nice that they talk about it again briefly, in ME3. It reminds me of that original convo.

Near the Conduit relay (and this is before Shepard even becomes a Spectre), Kaidan hears a humming noise and it makes his teeth rattle. I'm assuming he's sensitive to the dark energy emanating from the "statue".

ME1: I discovered an exploit that allows you to nearly double the duration of Marksman. Just make a change to one of your armor upgrade slots before the timer expires; this will restart the timer. You have to make an actual change for this to work, you can't simply re-select the currently equipped item. Also this only works once per activation of Marksman, but for much of the game it'll be off of cooldown by then anyway.
I don't know if this works on the consoles but so far it's been reliable on the PC.

I just heard a line from Bailey in ME3 that I've never triggered before... unfortunately, I have no idea what triggered it.
When opening a second conversation with him, I usually get the line:
This time, I'm getting
I'm curious now whether anything else of Bailey's dialogue or behavior is going to change during Citadel II...

Don't know if it's been mentioned here yet or not, but that option on Sur'Kesh to admire the beautiful view, calm before the storm, and the varying comments from the squadmates.
My personal favourite is from EDI and Garrus, commenting on reading about the world and seeing it in person is a whole new experience, and Garrus touchingly agrees, supportive of her now being properly part of the world etc. I just choked up a little first time I watched that.

One that took me years to discover: When EDI becomes unshackled, she'll start speaking during planet scans in a more casual manner. Instead of "Probe launched", "Probe Away". And if you hit a dud/empty spot, she'll be like "Shepard.... seriously?" ^ I just tried this again on my last playthrough and it somehow didn't work. I wonder what I did differently.

He will also pretty much insist you shoot the husks climbing the wall regardless of Shepard having different ways to deal with them.

It would seem Soldier is canon implicitly, if not explicitly. I like Soldier Shep myself, but maybe they'll improve this in the next game. Because I don't plan on playing a Soldier again.

As the numbers of people change that you have at the Citadel Party, some characters will have different lines. I just did a quiet party where Jack was the only person I invited outside of the group that invites themselves. In the second or third set I got a setting where EDI was sitting at the bar, Steve was behind the bar, and Jack was standing next to the couch. EDI made a comment about sharing her clothes with Jack that I hadn't heard before. I don't want to spoil it, so I won't go into details... but Jack's ending response was "I just got burned by a robot."
I have a feeling there are quite a few party lines I haven't discovered yet.

During the Cerberus Coup, Khalisah can be heard over an emergency channel. Couldn't quite make out what she was saying other than that she didn't know why C-Sec backup hadn't arrived to help. She sounded fairly calm.
